Trust me, its not a nuisance at all. However, if for some reason you do find it to be a nuisance, there is an option that allows you to switch the functions of the A and B buttons (making A jump and B shoot).

Yeah that's right, but it feels natural once you get used to it(which takes only various minutes of playing) it's a very good game..I'll post a pic in here soon about my bobblehead inside Samus' ship.
